Season 1–2 (The Parent Mystery & The Gravedigger): Brennan discovers her parents were 1970s bank robbers who went on the run to protect her. Her mother was murdered, and her father Max Keenan resurfaces. The team faces "The Gravedigger," a terrifying serial kidnapper who buries victims alive for ransom.

Season 3 (The Gormogon Twist): The team tracks Gormogon, a cannibalistic serial killer belonging to a secret society. In a shocking finale twist, Dr. Zack Addy—Brennan’s beloved assistant—is revealed to be Gormogon's apprentice who confessed to a murder to protect the killer's secret. (It is later revealed in Season 12 that Zack never actually killed anyone).

Season 4–6 (Slow Burn & Broadsky): Booth suffers a brain tumor in Season 4, experiencing hallucinations and a coma-dream of being married to Brennan. In Season 6, rogue sniper Jacob Broadsky assassinates intern Vincent Nigel-Murray. Season 7–9 (Christopher Pelant & Marriage): Tech-genius serial killer Christopher Pelant manipulates digital records, frames Brennan for murder (forcing her to go on the run with her newborn baby Christine), and later blackmails Booth into calling off their wedding. The team eventually kills Pelant, allowing Booth and Brennan to marry in Season 9.

Season 10–11 (Sweets' Death & Conspiracy): Season 10 opens with the tragic murder of Dr. Lance Sweets by conspirators within the government. Booth goes to prison, is exonerated, but struggles with a gambling relapse. Hodgins is caught in an explosion in Season 11, leaving him permanently paralyzed from the waist down.

Season 12 (Series Finale): Zack Addy is exonerated of murder. Revenge-seeking killer Mark Kovac plants bombs inside the Jeffersonian lab, obliterating the building. Brennan suffers temporary cognitive brain trauma, losing her ability to analyze forensic data. In the final standoff, Brennan pops Booth’s dislocated hand back in place, allowing him to kill Kovac. Brennan recovers her faculties, Cam and Arastoo adopt three boys, Hodgins is appointed "King of the Lab," and Booth and Brennan look forward to rebuilding their lives together.
